I switched my account to go on a server, and when I wanted to go back to my main account, I looked in the launcher and my main was not there.

If you log back in the launcher should remember the account from that point on. If not, please provide a detailed description of everything you clicked in the process of switching from one account to the other, and attach a launcher_log.txt file that you can find in the minecraft folder after running the launcher to do the test.
