When I start a new world, I set the bonus chest toggle on. However, when the game starts and I open the bonus chest, there are no items inside for me to take.
Next, whenever I came across a village or a broken nether portal, and tried to loot the chests. The chests are empty when I know I just came across them.

Yes, it happened to every new world I created with the Bonus Chest toggled on. I even set seeds that will have me spawn near a village. And when I tried to loot the chest in the village, they’re all empty.
As for Experimental options, I do not have any of those on. I don’t have any other options toggle on except for Bonus Chests and Show Coordinates.
I was not able to reproduce this on iOS. Could you attach a video of creating a new world and getting an empty bonus chest?
You need to upload the video to the ticket. If it is too large you may use a file sharing site and comment with the link.
Due to some unfortunate circumstances, I had to factory reset my Xbox. Doing that actually fixed the issues I was having with my Minecraft. Everything is actually back to normal.
When I create new worlds with bonus chest toggle on, there are items in the chest. Then, the chests in villages or nether portals I have not looted, are also back to normal meaning there are items for me to take.
So I guess my Xbox actually had the problem to begin with.
I’m sorry for all the confusion and unclear comments. Thank you for taking the time to trying help me address the issues.
Does this happen in every world and seed that you try? Do you have Experimental options turned on or off?
