When I opened the nether portal ruined chest, it only showed a few slots of the chest. I broke it and everything I couldn't see in the chest came out, but even crafting and making a chest still has that problem. When you try to place an item in the empty area, the item doesn't go in the chest, so the slots aren't invisible, they are just not there.
