When activating mods with settings and adjusting their settings, confirming or exiting even without editing a mod's settings causes all resource and behavior packs to be removed and be placed back in the available section, regardless of whether they are related to the mod or not.
Open game, then press play, then press create new world twice, then go down to resources and behaviors, apply any mods and click their settings, then press x button.
