Shulker boxes with items inside them are what causes it. Empty shulker boxes do not cause the lag. The more items in the shulker box(es), the worse the lag is when navigating the inventory/crafting menu. Closing the crafting window fixes the lag. I found a similar issue marked as "resolved", so this might be a new bug because it's definitely still happening!

This happens in 1.8 as well (as well as previous versions - it's been going on a long while now).
I wouldn't necessary call it "lag" in the network sense though, more like the screen freezes for a second any time you interact with the inventory. D pad in any direction, selecting items, quick moving, etc... anything that interacts with the inventoy when you have shulker boxes in your inventory will freeze things up.
And yes, the more shulkers you have, the worse the issue gets. When it's really bad you have to hold buttons down or press buttons multiple times to register the clicks / movements.
Super, super frustrating.
