I had 27 blocks of iron and when I went to turn them into iron ingots, the number that appeared on the iron ingots symbol was the same as the iron blocks. Shouldn't it be 99+ iron ingots? Each block of iron is made with 9 iron ingots. So 27x9 is more than 99 (is 243). I'm not sure if this is a bug or something.

Working as Intended. The number that is indicated by the recipe book tells you how many times you can craft an item, not the amount you receive when you craft it. Because you have 27 Iron Blocks you can, therefore, craft it back into iron ingots 27 times.
