Planting a single jungle tree sapling and using bone meal grows a 1 block trunk jungle tree that seems to keep all its leaves just fine over time. Using bone meal on a 2x1 group of jungle tree saplings grows a 2x2 trunk jungle tree that also seems to keep all its leaves too. In both scenarios I grew the trees in good lighting on the surface near water in creative mode.
Alex, if this is still happening for you, can you add a comment describing how and where you are growing the 2x2 Jungle tree?

Confirmed for 0.10.4 on iPhone 6 plus (iOS 8.2). Explanation: the canopy of mega jungle trees will decay to a smaller size if the tree was grown by the player. I was able to reproduce in creative and survival by placing four jungle saplings in a 2x2 square, and growing them both with and without bonemeal.
Shown is the crown with decaying leaves, the crown with leaves fully decayed, and a naturally spawned crown (spruce planks placed for contrast).
This bug is CONFIRMED a million times since 0.9.0 !!! On Galaxy S3 EVERY 2x2 Jungle Tree grown with Bone Meal or by Sapling starts deleting it's own leaves !!!
