Hopper is not taking items from Hopper with minecart.
Just run minecart with Hopper above the Hopper it will not pick-up items which is in side of the minecart with Hopper.

However, unfortunately this report is Incomplete.
It does not contain enough information and as such, we've unable to understand or reproduce the bug.
I set up a hopper, unpowered powered rail on top, and hopper minecart above that and items successfully filtered to the hopper below.
Its likely the issue is with your setup but you've not provided details on how the bug is replicated so its hard to know for sure.
