My friend killed a leader of a pillager patrol and he got the bad omen effect. After drinking milk the icon no longer appeared but the raid bar on top still filled up. This has decimated our village and is really annoying.

It sounds like the raid started before he drank the milk. Drinking milk will only work before you enter the village.
