Now I think about it, I am running Bukkit, but the server didn't crash, and the only plugin running is just one that backs up a little while after the last person leaves. And with not everyone being disconnected, I didn't think that it would have been a server issue.

Nevermind. Found the problem. The user was also (for some reason or another) listed in the ops.txt file.

Deopped the player, and everything is functioning as it should now. This issue can be closed.
