I would've tested this myself, but this doesn't happen to me.
Also, I ask that everyone else that posts a confirmation/comment also include the operating system that is currently running on the server displaying this error.
I found the cause, every time someone clicks Multiplayer and their client pings the servers listed, the minecraft server reads this as an End of Stream. Since the client only receives the motd directly from the server [internet connectivity bars relies on the client to ping] changing the motd to nothing MAY resolve this issue.

What I mean is try to host it and see if it's your computer or internet's fault. A clean craftBukkit should provide absolutely no problems and or errors.
Have you tried running a clean Bukkit? I mean no plugins and no previous worlds?
SLIGHTLY SOLVED:
Using the latest craftBukkit build solves this problem and you don't even need plugins if you want vanilla.
I recommend Bukkit for server owners, much better than Minecraft's server.
Theory: the query system for the sites that ping the server have not been updated or something, and they cause an EndofStream report to the console whenever they ping.
Confirmed for 1.6.2 .
