Did the same experiments as Adam P and got the same results. Surprised that everyone with an automated brewing system hasn't reported this bug. Didn't find anything on an Internet search. For now I have to remove the bottom hopper and extract all my potions manually. Makes me wonder what other automated systems are broken.
