Not sure if the nether is involved specifically, but twice now I have logged in to find that my horse pen, having previously contained maybe seven or eight horses/donkeys/mules, is suddenly down to four. Despawned creatures include those which were wearing gear, and even some that I had nametagged. Ridiculous. I am certain that this has nothing to do with the direct intervention of other players or creatures.
edit: Two more gone from a pen of four, including the last nametagged one.
edit 10/18/17: I'm now largely convinced that the Nether really is at fault. After avoiding it for two weeks and not having any despawn problems, I set foot inside again today and came back to find one of my two horses missing, as in prior instances.
