This happens for me in multiplayer, I have a relatively slow connection and whenever I transport villagers in minecarts they disappear as soon as they get out of the minecart, I think its partly a lag related issue because about 10 percent of the time they will later appear back somewhere along the track, I'm about ready to tear my hair out over this, because of this my player created village is now dead due to all the transported villagers vanishing into oblivion.
