I've been seeing this same problem until today when "Version 2.09" was downloaded and installed, which seemed to fix the problem.

It was happening in all worlds, but as of the last update villagers would enter minecarts in a converted world. I have not tried boats yet, or new worlds, but I'll send another update after I've had a chance to test. Thank you for working on this!

Also villagers will not enter boats. The only way to transport a villager is by water stream or pushing (colliding hitbox).
