Just wanted to add that I'm having problems with villagers vanishing too. It just so happened one of the children was turned to a zombie just prior to vanishing. I kept hearing his moan, so I searched around and found him underground. I found several others that were randomly strewn about underground too, with no obvious ways for them to have gotten there. Not all villagers were accounted for, though, so I'm wondering if they are clipping through blocks, falling to the closest cavern and getting killed by monsters.
