Update: I started deleting various server files or restoring them from a time before this issue, and it seems that the problem was somewhere in the server.properties file. So it is technically fixed, but it is sort of a hand-grenade fix.
Serverlog2.log is the log with command block output true and admin commands logged.
It is just a default server properties file with the IP, seed, port etc changed.
