Hi, I just ran into this issue, i was creating the shulker box storage redstone system and it happened to me twice now. So as far as i can tell to recreate it, the shulker being pushed must be encased in blocks around it, when it is pushed instead of resurfacing as an item it just disappears. My build had a hopper underneath it and there is a chance where the shulker doesnt drop into it, rather would glitch through a block near it or just disappear entirely.

I ran into it on the 1.11.4 version
