Having this issue on very light-modded forge 1.16.5 server (i'm sure nothing should affect hives, bees, AI, weather and time).
First of all, here is how "unstuck" bees in the Nether (reproduced 2 times by now):
/weather clear
/time set day
move to overworld (seems obligatory, not sure why)
restart server
log in, return to the Nether and wait for couple of minutes
Looks like it's not an issue with bees, but with Nether dimension itself (I can attach full nbt of one of the hives next time bees will stuck again). Probably, it may happen when server restarts with rain or night in the overworld. Because after bees stuck in hives, I can move them to overworld and they work as they should (@Thomas Kolar mentioned the same before).
I would appreciate more easy workaround, because unplanned restarts is not really good for server with players =)
