I did some testing, and the upwards (though not downwards) motion is also blocked for boats in a column when the player is standing on it.
I thinks this is unfortunate. Otherwise, you could build an elevator, that 1) is smooth (no pistons), 2) does not require you to enter the bubble column itself, and 2) lets you stand upright. We’ve been seeing it in mods for years; a vanilla version would be amazing, if that were to be fixed.
