Have just got the same issue. Playing with my son, spent ages building pens and breeding sheep, cows, chickens, rabbits - capturing horses etc... Had some pigs in pens as well - strangely it appeared these were unaffected?
Both of us went to nether only to return and find all animals that were in our pens were gone! Windows 10 Edition v1.1.5 (Build 421475), using Realm - need to fix this ASAP - lost a ton of work getting all those animals built up.
Nether Portal is at least 150 blocks away from where animals were penned up.
