I am facing a similar issue. When a minecart with hopper is shot with an arrow it only drops minecart and no hopper. I can reproduce this behaviour on a new creative world, placing hopper minecart on powered rails, switching to survival mode and shooting the empty hopper minecart resulting in only the minecart being dropped.
