When crafting a carrot on a stick or warped fungus on a stick you can put the carrot or warped fungus on the opposite side of the fishing rod and still get the item.

Yes but you can't do it on the other sides (like top right) most likely meaning that it is supposed to only be at the bottom side of the fishing rod not opposite to it

I just checked recent changelogs - carrot on a stick is shapeless and warped fungus isnt but there doesnt seem to be a shapeless tag on the wiki and no changes to the crafting in the version changes.
Okay so I checked. Both aren't technically shapeless but work the same way - you either put it to the left and down or to the right and down ie;

O I O
X O X
O is an empty spot, I is the fishing rod and X is the two places where the carrot or the warped fungus can be put to craft (you can only place it in one or the otherr but not both X's)
Confirmed - Works As Intended.
If you check the wiki, you see that only the Bedrock recipe is shapeless, the Java recipe is not.
Also, all shaped recipes in Minecraft can be mirrored, so this is probably WAI.
Intentional. These recipes are 'shapeless', so it doesn't matter which order you put the items in. Same goes for concrete powder, fermented spider eyes and a few others.
