If you shoot an arrow at a button and then break it and replace it the new button doesn't get pushed down by the arrow even though it is in the same place. The same thing happens if there is no button there in the first place.

Yes but the button gets pressed and it stays pressed until the arrow leaves or despawns so if you break the button and the arrow stays in the same place the new button should also get pressed and stay pressed
If I am remembering correctly, the action that happens when the arrow first collides with the button presses the button. Therefore, when you replace the button, the arrow does not collide with the button as the tip does not touch the exterior of the button's hitbox.
