Might be from your ressource pack. Do you get the same issue with Vanilla Textures?
When in Vanilla Texture, the water is not disapearing :/

Check if you have the latest graphics driver installed: http://www.geforce.com/drivers/results/66884
Please update your Java to the latest version: http://www.java.com/en/download/ .
When using a 32-bit browser on a 64-bit operating system the automatic version detection will only show the 32-bit version of Java, the 64-bit version needs to be downloaded manually: http://www.java.com/en/download/manual.jsp .

Please attach the resource pack (if < 10 MB here, if larger to a 3rd party file hoster and attach the link here)
Please attach the output of your development console (after the water has disappeared)
When i'm with Sphax Pure BD Craft Ressourcepack, the water is not disapearing.
But when i'm with my own ressourcepacks the water is disapearing...
The Water still disapearing after I installed latest graphic driver, Installed latest Java version...
I think it's my Ressourcepack 🙂

Confirmed with your resource pack.

Also the clouds look crappy.
The Clouds are like this beacause you have to Patch your game 🙂 Beacause it's not the default resolution 😉
Max Lan this is not true since 1.4, the game supports HD textures
Yes but not the Clouds 😛
Seems to be the same issue as this one: MC-31658
I got the same problem with the water, even in the latest snapshot.
Max, there is no HD patching needed for clouds. Works perfectly fine without. I got a higher res cloud texture without patching my game and they look as they are intended to look like. No clue why you are saying that the clouds need patching. First time I heard that, tbh.
Philippe, my clouds are surrounded by black with hight res that's why it's bugged. 🙂

Is this still a concern in the current Minecraft version 1.7.2 / Launcher version 1.3.1 ? If so, please update the affected versions in order to best aid Mojang ensuring bugs are still valid in the latest releases/pre-releases.
[Mod] Kumasasa: The bug isn't in the 1.7.2 😉 It's Fixed. ;D

Thanks.
