Furnace GUI looks a little off. The overlay for FUEL STATUS seems to be cut short. The GUI Texture holds a 14x14 Box to Overlay active fuel but only uses 14x13 of it (14 Wide, 13 High) resulting in the bottom line of the icon being cut off. I inverted the Overlay Section of the PNG to illustrate. If you look closely, the "Shadow" of the Flame is not inverted on the bottom (14th line).
Note : Down Graded to 1.7.2 and it is correct there. Also, switch to my Texture Pack and it was also cut off (as I use all 14x14 icon).

Minecraft Native Textures edited for easy reference. Nothing in the pack is edited, with the exception of the GUI for Furnace. Notice that the 14x14 is alternating Green / Red and the Overlay location on the GUI is inverted. Added inGame Snapshots of Furnace with modded Textures... Not that the Green line in the "Fuel" indicator is cut off.

Note : The reason that the Vanilla Textures are hard to tell because the Overlay includes part of the GUI as part of its render to blend better (Or at least it looks that way). That other screenshot looks 64x64 wish would be harder to distinguish (probably would result in 56x52).
Does this relate to MC-12413? A regression, or caused by its fix?
This is a separate issue than the one described in MC-12413. Running 1.7.4 and it still is showing the bottom flames unlit.
Cannot confirm, this appears to be an issue with your texture pack and not a bug. I suspect your fuel box on your GUI is simply too small and the flame is a larger size.
