The new command /fill
Ex. /fill -1022 55 -316 -1003 46 -333 minecraft:sandstone
Will only place inside of the area and skips the walls witch are on the x and z co-ordinates.
This may was intentional.

Are you looking at your block coordinates or the decimal coordinates? Things don't round as nice as you think, the block coordinates are shown in () in the debug screen.
