Ferns and long grass are placed with random offsets on the underlying block, maybe that's the reason for the big hitbox.

I believe the hitbox is just the whole block that the fern occupies. They are more like a block than an entity. While the visual part of the texture is smaller, the actual texture is still 16X16. Many texture packs re-texture them and fill up more of the texture space.

It's unintuitive, to say the least.

What Kumasasa is saying is that Minecraft randomly places the fern somewhere in the block you have selected. Because of this, the hitbox must encompass the entire block. As annoying as this is, I think it is more of a feature selection than a bug.

Yes, but it's still unintuitive. Most other blocks/objects in the game which have hitboxes, they don't usually extend beyond the rendered objects themselves. If it can offset the object, can it not also offset the hitbox?

The game currently calculates hitboxes based off of what block is at the place you are aiming at, not the block's specific location. I guess this could be changed, but it is not exactly a bug.

Is this still a concern in the current Minecraft version 1.7.2 / Launcher version 1.3.4 ? If so, please update the affected versions in order to best aid Mojang ensuring bugs are still valid in the latest releases/pre-releases.
