When I go up to where an ender crystal should be, I only see a flame. I can't destroy the flame with water and I can't replace the water without commands. The water and flame will continuously replace each other, causing a bit of lag. When I place an ender crystal on bedrock (not where they should be, just on random bedrock) they break just fine. If I place them on the towers, the crystals are again replaced with fire. I can break the bedrock and the fire will go away, but as soon as it is replaced with any block it will become re-lit.
To replicate:
1- Quickly build an end portal and go in.
2- Fly up to the ender crystals. They should appear to be fire.
3- Attempt to break the fire without breaking the block below.
4- Break the block below, wait a few moments, and replace it. The fire should re-light.
5 (WARNING: CAUSES LAG)- Place water above the fire. The water will not extinguish the fire and will instead flicker between water and fire until either the block below the fire or the water block is destroyed. (I could not place blocks around the ender crystals unless it was in a location where blocks had previously been or I was placing a water block).

In what version / snapshot the world was created ? If in any version except 16w05b, please recreate the world in the snapshot and retry.
I could not attach a video as it was too large, I will attempt to upload to Youtube when I get home. I confirmed it was in 16w05b twice before posting.
I just realized something- I think the world was either created in the previous snapshot or the version files were corrupt as I had to download 16w05b in the launcher. When i get home, I'll re-test.

To start, the title is slightly incorrect. Of course the fire under the End Crystal in the End (See https://minecraft.gamepedia.com/Obsidian_pillar) is destructable, but it is under the hitbox of the Ender Crystal. (This could be tested by removing the End Crystal with TNT, which won't remove the fire on the bedrock.)
Anyways, this bug is similair or a duplicate of [Edit: This report]. The following bug report may be provided as evidence to re-open or resolve this and the latter issue completely, I hope.
When pouring water onto a naturally spawned end crystal, the flame underneath it will not get extinguished. Instead, the fire and water will continuously cancel each other out, as the fire will re-appear. This creates many lighting updates (and thus possibly causing lag.)
I have made a setup in the images provided. Notice the differences between the lit version and the dark version. (Or TLDR: fire yes/no and so light yes/no, which changes as the fire dissapears and re-appears).
