I have an entirely survival world with no cheats, and I worked hard to get my villagers. They have been part of my world for a while. First, one villager disappeared, but I didn't see it, so I thought maybe a mob killed it, even though the place they are in is really safe, and I play in peaceful half the time.
Then another disappeared, but I saw it happen and ALT- F4ed out. I managed to save it.
I log back in to check, and within a minute, it happened again. THIS TIME I SAW THEM DISAPPEAR. (B4 I'm asked, yes they had beds and doors.) I tried to ALT-F4 again, but when I came back in to check, they weren't there. I had two more, so I thought I could restart the breeding process. Even though it took me forever to get me the villager trades I wanted the first time.. Mending and Unbreaking 3.. but then POOF! the last two villagers disappeared off my screen. I am ready to cry as I had spent a lot of time on this world.. Please help. There were more than enough beds, and there were doors close by. Three of them that vanished even had nametags on them.

I had the same problem. Villager who was caged in vanished. At one point I saw green sparkles like he was there, then later he popped out of a wall. But then after a night he vanished and never returned.

Now having the same issue on a self-hosted family server, since updating to 1.16.100. We have (had) a village of 30 beds and 30 villagers. Now over half the villagers are missing, and I noticed some are trying to sleep in the same bed (pic included, notice there are two in the top row trying to sleep together). This was not an issue prior to the patch; they all identified, claimed, and pathed to their own beds.

Does MCPE-101202 describe what you saw?

Does MCPE-101202 describe what you saw?

No, Umija... MCPE-101202 does not describe the issue as I saw it, because the NPCs, what were left of them anyway, were stable in their beds while asleep. I also did wait for a full day cycle to see if they reappeared, and kept my character near their job blocks hoping to observe the sound of invisible villagers accessing them, all to no avail.
However, if you look at the bottom row in the pic I've attached, the first and second villagers from the left are not centered on their beds, and in the top row there appear to be two instances of "couples" who have somehow taken up residence in the same bed. I've never seen either of those behaviors before, prior to firing up the server after patching to 1.16.100
I also walked outside our villager compound, which is fully lit up, checked underground and aboveground in case they had somehow been teleported, and I could find no sign of them. I will try to check with a world editor to see if there's any trace of them at all; perhaps I'm missing something obscure, but I believe that I've searched the surrounding chunks (with my character, in game) fairly thoroughly.

Update:
Okay, I shut down and restarted the server, and waited until another day cycle, and the villagers have ALL returned (unnamed & those with prior name tags applied)... so perhaps this is indeed related to MCPE-101202; it did not seem that way initially.
Waited for another night cycle, and watched roughly 20 villagers slingshot themselves out through a wall, literally into the sunset (it appears related to whichever direction they are going to try to get into the bed - if they enter from the east side, and thus move west when they adopt the sleeping position, they accelerate toward the west). I guess that confirms it as 101202, though when I slept in a bed to force time advance to day, the villagers in question did NOT reappear. I had to log out, and then rejoin the server (which I left running) in order to make the villagers reappear in the village.
Another Update:
After going through another natural day/night cycle, I am now hearing villager job block sounds even when the villagers do not show up for my client, and I can not interact with them.

I was playing v1.16.100 on PS4 in Survival mode. I converted 2 zombie villagers. I placed them in their own house, and I placed blocks in front of their doors. One of the converted zombie villagers disappeared. I exited and restarted to no avail, no villager. This is not related to MCPE-101202.

I'm on PC... wonder if you're seeing a different symptom on PS4. Hrm.

I went thru a natural day/night cycle and got some of my villagers back, except one. (One of the ones with a nametag) The first one that disappeared. I saved as quick as I could, and I'm going to leave the game alone until there is a patch for this glitch. I'm not risking my villagers again. I'm scared..

I'm seeing the same problem in Bedrock on PC as of patch 1.16.100 update today. Some villagers are invisible and reappear when you restart the game but they don't all reappear at the same time. I've also seen them opening/closing doors while invisible. Most have definitely died/despawned because babies have appeared in their place, so I've had to go around destroying beds. Villagers are glitching though walls while sleeping, sleeping at the wrong time of day. All mine were cured villagers with 1 emerald trades, now the remaining ones have all reverted to standard high prices. All were named via a nametag. Eta, now some are sleeping on the floor and others I can't interact with. Every conceivable villager glitch is happening.

Still no change to my villagers, they're sleeping in weird positions still, most villagers have dissappeared as mentioned before. Now my named zombies have all dissappeared as well; I had four of them. I've been seeing other mob bugs as well such as zombies in a spawner appearing to be frozen in place and a slime which was also frozen in place while simultaneously attacking me 15 or so blocks away from where it appeared to be. I'm really frustrated about the villager situation because I can't replace them until I know their replacements wont also dissappear.

I'm sorry to say there is a very unfortunate misunderstanding here. Mobs disappearing and freezing, and villagers sleeping all over the place and sliding off to the sunset are new bugs in 1.16.100 that we are tracking at MCPE-71243 and MCPE-101202. These bugs are only visual, and the mobs return to their correct positions and behaviors when you reload the world.
However, closing the game with ALT-F4 is equivalent to forcing it to crash, and that is likely to trigger another bug, MCPE-21416, in which mob data is completely lost from the world save. Crashes and forced closings prevent worlds from fully saving before they are closed, so what you'll have when you reopen it will depend on when each 16x16 part of the world (chunk) was last auto-saved, which is impossible to predict because chunks auto-save at different times and appear to do so in random order.
