Mouse doesn't lock when playing in windowed mode (as well as full screen with a mini player video on screen)

I’m also having this issue. It’s really annoying when trying to sneak around a deep dark city turn around to place down some wool when suddenly the pause screen pops up, and your mouse is on the second monitor and a shrieked goes off because you are no longer crouched. I’ve also had it click on the task bar on the same monitor as the window game.
