When the water is flowing down the fire can be lit there where it shouldn't. It goes out after a while though.

Did you try removing the sponge? The water surrounding the air pockets may have turned to flowing water therefore not creating water sources because sponges remove water in a small range, you did use a sponge instead of a bucket to remove the water right?
Actually, I was just messing around in creative mode and was trying to build a nether portal underwater and tried to remove water around it and found this glitch.
For the answer for your question: Yes, I was using sponge to remove water and I didnt't try to remove the sponge.
