When I add lava buckets to to furnace with a hopper underneath, going to a chest. Occasionally I find the bucket disappearing. Like it has never been crafted. I started off with 6 buckets, ended up with 3 (not sure if it's to do with location or not but it happened to me in the Nether.
What should happen is that I should be getting my empty buckets back and not having to craft more and more.

I think this has actually happened to me but it needs controlled testing. According to MCPE-98302 if you have several lava buckets feeding into a furnace from a hopper and another hopper emptying the furnace, then the last bucket will be deleted.
Update: I‘ve tested smelting 600 stone with 6 buckets of lava in 2 furnaces, one with the fuel hopper pointed into the back, and one with the fuel hopper pointed into the side. In both cases I got all 6 buckets back. So, we are still looking for a way to reproduce this issue.

The buckets should be going into the chest with the furnace output. Is the chest sometimes full, so no more buckets can stack?
Would you be able to provide a picture, video, or world save to show your setup and/or when this is happening?
