I have a furnace array with hoppers feeding fuel and items to smelt. Fuel and items are fed in by hopper minecarts running on top of the hoppers feeding the furnaces. They are at a different level and 1 block over. Weird thing is that the minecart running on top gets unloaded by the hopper minecart running diagonally below it.
The hoppers feeding the furnaces are facing the correct way. It seems that the hopper minecart can take items from a hopper minecart that is 1 block higher and 1 block over.
I took pictures of the two on my array, while putting a stack of cobble stone in the top hopper minecart. 51 of the cobble stone end up in the lower hopper minecart, 13 end up in the furnace.

@Auldrick I think you've conflated 2 different statements from the wiki (or else the wiki has been updated recently). Minecarts with hopper should suck items from the blocks around them on the same level, but from the block above them only directly above. As it is, the sucking from adjacent blocks above only occurs to the south and east, and that suggests that it is not intended.

However, this issue is Working as Intended.
As stated on the wiki, a minecart with hopper sucks items from an area slightly larger than the block above it. In this case, the area it can suck from overlaps your item input minecart. The cobblestone is divided because both the hopper above the furnace and the fuel minecart are sucking items at the same time.
Suggestion: Replace the fuel hopper minecarts with chest minecarts, or move the fuel rail line outward one block and add an additional hopper to each furnace's fuel input.
