I just had this happen me. I was creating books and was going to my lower room to setup some book cases. I lost the room it's chests, and the stone staircases leading downward. I had some modifications to the tunnels that were made after the lost changes that remained while older ones reverted to how they were at the start. Was using a windows XP SP3 Java version 1.6.0_15 I had been playing survival mode off line and the problem occurred when I logged back in with working internet so was able to connect normally on single player.
