I have this same issue, but mine does not involve a village. When I hit a zombie and all his friends come to join the party my game freezes. I have to (alt)+(tab) to get swap to the load screen and then back to the pause screen. I then can save and quit, to reload which fixes the problem (until the zombies agros again)
It's so bad, I've paused playing the game until it can be fixed (or I buy a souped up turbo PC to play on)
Draven, your logic is flawed. first there isn't a "newborn" stage there's only "baby" and "adult". Secondly baby ducks (ducklings) love to swim, baby horses(foals) can swim across rivers, a baby cow(calf) can swim across lakes, baby pigs(piglets) love to swim, etc. Lastly, you can't use the excuse "well, it's not very realistic for yada yada yada" regarding anything in this game, When was the last time you've seen anyone punch a tree until it fell down? AND CHUCK NORRIS DOESN'T COUNT! (and Melih has a great example also)
With regards to Chili Fries statement, Please give the step by step to recreate this error.
When this error first started happening to me, it was before I knew about downloading new snapshots, for me it started in 1.2.5 when I was only playing the official release. I wasn't switching back and forth. But since then I discovered those snapshots (around 1.3 post release) and when I would switch to an older version this didn't happen
e.g. I had carrots growing on a farm surrounded by a fence, I went to an earlier snapshot and those carrots blocks went back to plowed ground and the carrots in inventory and chests just vanished.
So I am unsure about your assertion
Yes, I keep a close watch on this error, 23 signed on to this error and 17 people are watching it.
When this error happened to me, my buildings were weeks old and no new construction was in progress. No Creepers were involved, No Griefers were possible, No Ambien-induced Minecraft Playing was possible.
Any blocks which were removed are replaced, any blocks which were installed are removed. I.E. Tunnels/pits/holes are restored, walls/fences/farms disappear, flattened hills are restored to their original height, etc.
This happens DAYS/WEEKS after these changes have been made, after multiple saves.
The only workaround I can think of to copy/backup the save data in a different folder as a back up each day you play.
Figuring out what causes an issue is the hardest part of debugging a program, since AHelper has figured out that the cause and have given them the solution to implement, the only delay is on Mojang side.
My chicken coop wasn't a "chicken/egg farm", it was fenced in 7x7 plot of land with a 1x3 pond centered along the back fence. I feed the chickens, they make babies and the baby chickens go play in the pond until they drown. Sure, I filled in the pond, but what would the chickens drink? I'll have ASPCA on my back because it's in a desert biome...

I used the "Hopper fix" and it didn't work as you described. I made a 3x3 room with hoppers for the floor. I added adult chickens and thru eggs in but I could only ever have 4 adult chickens alive for an extended time. Something caused any extra to die, I found a feather and meat in the hopper but not what I would expect for the number of babies that should have grown into adults.
I deleted my comical rant on the mysterious workings of how Mojang fixes their bugs. (it made me feel better just writing it out) but please seriously, please fix this issue ASAP. RJ is correct on how it sucks some energy out of game play. (Mojang) Please let us know what we can do to help you. Thanks...
The part that drive me nuts the most is the baby chickens are drawn to the water to play, and aren't start enough to stop before they drown. As soon as I hatch one, it wonders over to the water and dies. (arg)
I didn't check if this same thing would happen with any of the other game modes.

Tails, I had done a search of this, every one I found was a creative mode issue and you closed it for being a "Works as intended" or "Duplicate" when I asked Mojang(you) about this in one that was open, you gave the impression that I was an idiot for not understanding what you were saying when I was asking about this and I was as clear there as I was here.
My only mistake was only looking for 'Open' or 'In Progress' issue to weed out all the 'Closed' ones (since they were all duplicates/Works as Intended/Invalid) oops... may bad I guess.

To expand on this issue, (I am not sure if it should be a new one but is close enough to this one)
When one is in SURVIVAL/HARDCORE (s/h) mode and has a spawn eggs (of any type), the spawn eggs is not expended when used to make a baby like when it is when an adult is made.
This bug gives the player an infinite supply of baby mobs if used correctly.
*Granted it's not easy for someone in s/h mode to get spawn eggs but it can happen.

If you would note issue MC-2548 https://mojang.atlassian.net/browse/MC-2548, I have more data as to what happend along with photos. In my case it took out building of a village that were there to start with.
