I have a castle and I use stairs for arrow slits but you can't shoot through them anymore... All types of stairs are troublesome but I used wood in this picture. Only the bottom right stair block let an arrow through its open corner

Just experimented around with this bug because I have been having this problem on my world. I was skeptical at first but by punching out one redstone torch the problem areas vanished! Also after replacing the torch the problem started back up again. I will be leaving that clock off for the time being. This is very helpful thanks

Honestly I didnt really expected it to LET me open the world while i was in 1.5.2 but yes that was pretty stupid of me. All of my horses and such are gone and that can be expected, but the chunks being all messed up is weird. Really glad I have backups because the damage to builds is unbelievable and I cant imagine playing this world anymore unless I have to.
