Thank you for your follow-up regarding the ability to reproduce with just the clock circuit. Based on that I'm willing to concede that this may in fact be two different bugs. I'll review the notes from this bug a little later and see if there is an existing issue that matches mine more closely or create a new one.

It's worth noting that all my redstone circuits that involve other dispensers are still working just fine. Re-enabling the mob farm's clock to dispenser connection causes the dead zones to reappear. It's also worth noting that it didn't matter what piece of the clock-to-dispenser pathway I removed to disable the clock triggering the water dispensers.

I am personally convinced this has something to do with dispensers being used to place and pickup water source blocks. Can anyone else who has reported this problem test to verify this? ie: re-enable all circuitry except that which uses water dispensers, see if the dead zones remain gone, then re-enable the water dispensers and see if they return?

I'm going to have to back what Sirdec said. When I disabled a bunch of dispensers loaded with water buckets, my dead zones stopped as well, even though the clock circuitry is still running.
