The squids were just gone. You would know best as to if squid despawn and are handled differently from cows, pigs, chickens and other passive mobs. From what I see, squids often "extend" beyond blocks. I see that in ponds/oceans where they rise above the water and I see that in my underwater stronghold when they are close to the walls/glass. I would see this when they were in the aquarium as well when they extended into the viewing area. I had assumed this was just a "looseness" in the graphics. But finding the squid 30 blocks below the aquarium and the aquarium empty lead me to believe they "phase" through solid blocks, which may be a code problem. Unless "magic squid" is a "feature" 🙂 (A joke from one software designer to another.)
