I'm having the same type of issue on the Switch. The game freezes for about 20 seconds or so, every time it auto saves.

I've left the area alone since I posted this (no modification and no more bees added, just left it as is). I've even stood there and watched for long periods of time too and checked it multiple in game days. I only see one bee at any given time. The other three don't seam to be there. Was wanting to breed them for more honey.
I haven't tried copying my world and breaking the nests yet. I'll fool around with it again soon to see if anything changes (check the nests, add more bees, re-do the enclosure, I dunno...).

Uploaded 2 more pictures. 3 zombies and 2 skeletons spawned in my daughters house again. My daughters haven't actually played with me for a long time, so it's not like a door was left open. There is no other explanation other than mobs are spawning inside, where plenty of torches are.

New picture uploaded. I hadn't seen any mobs spawning in my buildings for a while, so I started moving villagers back into my home I built for them. There's 9 torches lining the walls and a lantern on the table in this room (should be more than enough light, also never had this happen until recently). Looks like a skeleton somehow spawned in the room.

Was wandering the nether today and still can't see my bow in hand. Works fine in the over world though. Haven't tested the End.

Yeah, but this was a lot longer than usual. Like literally timed it at 5+ minutes of loading and gave up.

Posted 2 more pics. The problem only seems to be occurring in the Nether realm. Bow is visible in the overworld, just not the Nether.

Ok, I got them. Added 2 more pics. Just happened to be walking buy as the sun was coming up and noticed 2 zombies inside my daughters house.

Ok, I just added 2 more pics. There's a pic of my last villager that was alive who has now somehow turned back into a zombie and a pic of the small room he was in. There were no other mobs in the room. There was a zombie outside the window (behind and to the left of where I'm facing in the room pic) who I killed before taking the pics.

Sorry, the pictures are now showing in reverse. The first 2 pics (the building at dusk and the room with the golden armor on the stand) are of my rehabilitated zombie home. They third pic is the home where zombie hordes have been found multiple times. The large house with vines growing near the door his followed by a pic of what's inside said door (the fish tank, living room pic).

The first two pictures are of my home. Skeleton was found wandering on the other side of the fish tank. The third picture is of my daughters house. I've found zombie hordes in there 3 times now. The last 2 pics are my home for rehabilitated zombies. Zombies I've cured back into villagers and assigned jobs to. I've been building and playing in this world seed for years. I've Never had this happen. I'll try to get pics of it happening too.

 I just had this happen to me on my Minecraft Survival world I've been playing. It is the version on Nintendo Switch (Bedrock). I tried to remove a bees nest I had obtained with a Silk Touch tool, from a regular chest, but it wouldn't move. I then broke the chest and picked up its contents, but now I can't take the nest out of my inventory.
