Just came across the same issue. Something is not being properly reset in the brewing stand. To reset it, you need to manually place bottles in the brewer and remove them manually. After that, the hopper can insert another 3 bottles.
Temporary fix: Remove hoppers from under brewing stands and remove the potions manually.... 😞
