I had this problem with my server, and after downloading the world and deleting chunks in MCEdit, I found out that the problem was with a simple hopper timer. That is all I have to say, and I have no idea why it caused this problem. Perhaps the redstone was spread out on multiple chunks, and loading part of the redstone would make it freeze?
