I have just started experiencing this issue on a realm we just created. In the past 3 days I have had two foxes, two dolphins, and 6 sheep despawn, all with name tags. My base is located on a chunk border so I'm really concerned I'm going to lose all my animals, and it's not like I can tell the whole server to not play the game. This is really concerning and annoying, please fix this bug ASAP. Some of my animals that are name tagged are really rare (ex. Skeleton Horse).
Update: It appears that the stone I tried to smelt was in fact old from before 1.13. I silk touched more stone and it smelted fine. It would also explain why others on the world had some of their stone smelt and some of it not. They assumed that the furnaces were bugged, not the stone. Thanks for your help!
We had an issue on our world similar to this recently. We discovered that someone's crop farm using bees had them continuously going in and out of the hives for some reason, and this was causing the massive lag. Once we stopped their erratic behavior the frame rate went back to normal. Is it possible you are experiencing something similar?
Update: It's beginning to happen to everyone else too. It's also the same chunks every time. We've also discovered that if you go in/out of the nether enough times the chunks eventually come back. Exiting the world and then coming back also works to make the chunks visible again.

Do you mean Java 1.13 or Bedrock 1.13? I know I started playing on this world since just after the Update Aquatic. I've been playing on this world pretty regularly but I'm not sure how old the stone is. I mined some stone with silk touch recently due to my regular pickaxe being about to break but I can't remember if I kept that stone or trashed it. I'm going to see if I can replicate the issue.
I am also experiencing this issue. It happens every time I come back from the nether, and only to me. It's not missing, it's just invisible. You don't fall though, my animals don't fall though, and where a wall is you are stopped like normal. I play on a world with friends (not yet a realm) and I am the only one experiencing this issue. It's particularly bad as the chunk goes right through my house, yard, and farm. So I'm unable to do much of anything until the person who's profile has the save resets the game. We use a nether hub to travel in between our bases, so this really sucks.
I am using the Natural Texture Pack on my world if that is relevant at all.
I play on Xbox. This bug was absolutely catastrophic in our old world. This bug affected it when it was both LAN and a realm. However, this was because my old base was on a chunk border. I only know this was the case because of a previous bug that rendered entire chunks invisible when leaving the nether. I would have mobs despawn not just between saves, but while playing. There was one memorable occasion where I called another player over to show him the new enclosure I had just build for my new pet fox, and when we arrived the fox had despawned. In our new realm, I believe that my entities at my base are unable to leave the chunk they are located in. I have only lost one mob at my base, a villager, and that was after I viewed a clip a friend had sent me and forgot that this causes the game to crash on Xbox. I have had the world unexpectedly disconnect one other time and lost no mobs. However, one of our naturally generated villages is now completely devoid of villagers after being explored once, and I suspect this bug is to blame since it wasn't in render distance of anyone's base so they couldn't have been killed by hostile mobs. I definitely think that this bug is tied to the way that chunks load and save. Either chunks fail to save the entities inside entirely, or they fail to save them when they are mobile or have crossed borders recently. It might be a good idea to check if when this bug occurs with mobs that are unable to move and are located completely within a chunk, if all of the mobs are lost and not just a few.
