It seems to be entirely random from my own experience- beds will become entirely invisible. It may have something to do with running the game for long periods of time, though how a bug like that would be "working" escapes me.
If it helps, in one occurence I had used a sign and returned to my bed to find it invisible, though it doesn't seem to be related at all, probably coincidental. Additionally, it can happen to players who have joined a multiplayer world without affecting the host or other players to my knowledge.
