In the recipe book, ingots and most dyes have messed up textures. (See screenshots)
It looks to me as though the textures were realigned, but the newly transparent pixels retained their colour values, and those values are being rendered for some reason. (only in the recipe book)
This occurs without an active texture pack.

These icons clearly show two overlapping items, which means that there are multiple ways to craft the same item. You can see all of them if you hover over one of these icons and "Click and hold for more"
I'm not sure they "clearly" show overlapping items, at least not in the case of the non-circular dyes. (Bonemeal is particularly ambiguous) While agree this is apparently WAI, I would argue it isn't remotely intuitive, and would suggest an icon of some sort instead.

That indicates that multiple recipes can produce that item.
