To be clear, I'm not requesting that functionality for weather be added to custom dimensions; I'm reporting that custom dimensions which already have a weather cycle are not able to be manipulated with commands.
As a workaround /execute in minecraft:overworld run weather clear
seems to affect the weather globally in all dimensions that have a weather cycle.
Not sure if this happens for anyone else, but in my custom void dimension it rains straight through the structures I've built. It's raining inside, lol. The only way to stop it is to run "/weather clear" but in the overworld.

Can confirm in 1.20.2 - /weather clear does nothing in a custom dimension, but if you run /execute in overworld run weather clear, it suddenly works perfectly.
I can also confirm, this is still an issue in 1.20.4. I managed to (mostly) fix the issue with a custom Fabric mod as a workaround for the time being.
@TheSquire Do you mind sharing the name of the mod you used? I am currently trying to resolve this same issue.
The mod I created which fixes this bug can be found on Curseforge and Modrinth.
It should be custamizable for each custom dimension whether it has a weather or not. Because the existing dimensions: nether and end don’t have a weather.
