After I turn a zombie villager back into a normal villager, it despawns a couple minutes later. This happened to me twice. I was changing the difficulty level now and then to restore my health, but i don't know if that triggered it. The villagers also don't run away from zombies or go inside at night time.

Unless the zombie changed into a villager it will despawn when the difficulty is changed to peaceful. This is because until the change is complete it is still a hostile zombie. That is also why it will burn in the sun and attach other villagers.
Is this still a concern in the current Minecraft version 14w11b or later? If so, please update the affected versions in order to best aid Mojang ensuring bugs are still valid in the latest releases/pre-releases. - bot
probably right for that part of changing difficulty. now, check the doors in the village. maybe they are nor valid so they do not run inside
