After updating my server I have found that majority of the Nether portals in the world have been deactivated for some odd reason. After lighting them all up again I went to go through and they would bring me to a random portal throughout the server. Before all the portals were linked to bring you to specific spots, but now it seems the game is just choosing a random portal for you to come out at.

Yes sorry, I always get nether and end portals messed up. But no, the most recent release the world has been loaded on is 14w11b.
This is happening in my single-player world in the latest snapshot (14w34c). It only seems to affect 2x3-sized portals, though- all other sizes seem unaffected. If I reignite the portals, exit the world then load it back up, the portals remain lit up.
I'm seeing the same thing on my world (originally created with 1.4.2 I think). Some portals are unlit, some have missing blocks that should be "lit" but the portal still works. It's almost like the lit inside of the portal is offset by some amount.
Confirmed. I rolled my server back to 1.7.10 from backup, and recreated all the portals (as suggested in a comment above), then updated it back to 1.8. That seemed to fix the issue as every portal was linked properly after the update.
From my understanding is that in 1.8 portals have two states (90:1 and 90:2) which control the portal's facing direction, any other value gets replaced with air. In 1.7 and older portals created on the other side to the one you built were created as 90:0 (uncomputed) the server/client would work out the facing when it needed.
I've had this issue when updating our old server from 1.7.10 to 1.8.4.
The server has been around since early Alpha and the current map since Beta.
It's had a lot of players over the years and there must be several hundred portals. Relighting them and fixing any extra that spawn is going to be a major chore.
I'm very surprised that this hasn't been fixed since 1.8's release.

Is this still an issue in the current Minecraft Snapshot 15w47c or later? If so, please update the affected versions in order to best aid Mojang ensuring bugs are still valid in the latest releases/pre-releases.
Ender portals ? You mean Nether portals.
Did you load the world in 14w25...14w30 ? If so, you're seeing MC-57524 (fixed in 14w31)
