Have you tried removing the item from their hand that they are already holding, and playing a music disc before you give them the amethyst shard?
the duplication of the allays works on other worlds, i have no clue why my world is the only exception.
upon further experimentation, newly spawned allays from a creative copy have no trouble duplicating, the issue is these specific allays, shown in the clip, that somehow refuse to duplicate.
Can confirm, affects 1.20.62.
As the OP mentioned, this will only affect the 3 allays that are leashed to the fence. I've tried replicating this with other allays, but couldn't.
Steps to reproduce:
Load the attached world and set it to creative mode.
Teleport to the following coordinates: 147 5 107
Place down a jukebox and insert a music disc.
Try and duplicate them using amethyst shards.
Observed results:
It will be impossible to duplicate them no matter what you do.
Expected results:
You should be able to duplicate them.
I am having a similar issue. The allays just hold the shard.

I have tried it with the allay holding an item and without
I have tried it with three different discs
