Summary:

Spawn a llama
Place a block 3 up from the ground, above it's head
Observed Results:
The llama starts to take suffocation damage.
Expected Results:
The llama should be able to walk through a 2 high gap, as they do in the Java version.

Original Description:
I went out last night and got two beautiful Llamas, a white and a brown one with a cream face. I tamed them both. I led them by lead across half the freaking world. I got them home, put them in a secure fenced yard with horses. I put blankets on them. My daughter named them both...I gave them nametags. I put a chest on the white one. She had 6 slots, not too bad.....I bred them and made a little baby white llama....logged in today to go find more llamas....and instead found BOTH NAMED LLAMAS GONE. Out the llamas, the time, and the name tags. I've checked the area....no mobs inside the fencing, gates all shut, no horses missing, no wandering llamas about. I check with my family and no one else has been online, so no took them or hid them or accidentally killed them...They appear to have (just like horses in the past) entirely despawned. The baby has grown up and was jsut standing in the yard.

I had this exact same issue. I found a llama, dragged it through an extreme hills biome to get all the way home, only for me to realise it was gone after I had left and returned to my world 2 times as I was working on a building project and therefore wasn't paying much attention to my llama.
My llama was named and was wearing a carpet, and was in a fenced area which it couldn't have escaped.

I know you've just linked this to the other issue...but yesterday I heard a llama dying and I figured out what happened to my missing llamas!!!
It still doesn't really seem right though.
They suffocated.
I had hay bales stacked two high against the back wall of the enclosure. At first I thought the llamas were suffocating in the wood planks I had the torches on (though those planks were up three high), but I removed those, and a llama walked over, stuck the front half of his body in the hay bales and started taking damage and died.
Ah ok, thanks for the extra information. Are you able to reliably reproduce this issue, with Llamas suffocating in hay bales? (I couldn't seem to reproduce this on Android.)
Ok, it seems Llamas suffocate when they are in a 3 high space. I've updated the title, added a screenshot and uploaded a test world. Thanks for the extra information, and thanks to @unknown for testing!

Did a few experiments and was able to reproduce the 3-high space issue. It looks like the hitbox got messed up.
